This is going to sound odd, but Guns'N'Roses. They were hugely sucessful, but their Use Your Illusion albums don't get nearly the respect that Appetite for Destruction did. I've badgered a couple of people into giving a fresh listen to my copies, and they've said they were a lot better than they had remembered. I think people just got annoyed by all the hype.
I always thought it was a travesty that Alice in Chains was always in the shadow of Pearl Jam and Nirvana. Those two bands have about as many standout songs between them, ever, as Alice in Chains had just on Dirt.
Others: Faith No More, Dream Theater, Body Count, Crimson Glory, Kriss Kross (yes, really, if you ignore their two singles).
